Nathanaels parish was created from the northern part of Sundby parish on 2 March 1899.
The following is a chronological list of changes to the parish:
- 1905 - the parish was split and a portion was give to Christians parish and to Vor Frelsers parish.
- 1924 - part of the parish was given to the newly created Allehelgens parish.
